already it is there in shannavathi tharpanam. ( 96 ) tharppana sankalpam in tamil . it is there.

1. Do sanndhi sishyas include karunya pitrus in mahalaya tharpanam?
2. If 'yes' do they use third set of bhugnam or include in the other two sets?

I don't know how Sannidhi Shishyas are different from others?!
There is no exemption for anybody from Nithya, Naimithika karmas according to their varNam & Ashramam.
All exemptions are only for kaamya karmas and prayachittha karmas.

So, all should do tharpanam for karunya pitrus,
indeed mahalayam is exclusively for karuNya pitrus and normal pitrus are additional.

Avahanam can be done seperately or collectively with other pitrus.

adiyEn has since understood from elders that as per Ahnika grantham, in mahalayam matters, there can be differences in aspects like varanam seivathu, karunya pithrukkalukku tharpanam seivathu, depending on whether they adopt the sacred sayings by vaidheeka sarvabhoumar's pitru metha saram or vaidyanatheeyam (sradha kandam).

Devareer has asked in your Amavas-mahalaya tarpanam - Tamil pdf, to draw devareer's attention if any improvement was required. AdiyEn found this pdf very useful and submit the following based on what adiyEn learnt from the book Sri vaishnava dinacharya and Ahnika grantham. Devareer may like to consider the following:
1. page 2, line 6 delete the : (visargam) at the end of the word sadhahrudhi;
2. page 2 line 8: add vidhAtum before the word preetamaatmaanam;
3. page 2: line 13: add sath after hari om thath;
4. page 3 : line 6, 7 instead of sradham thila tharpana roopena, say: sradhaprathinidhi thila tharpanam [this is because dharma sastras have laid down when we need to do anna sradham and when we are not able to do them, then in lieu of them, do tharpanam as the sradham's prathinidhi];
5. very important: page 3 [pitru vargam], page 4 [maatru vargam] and page 5 [kaaruNya pitru vargam]: before the words: aayaatha pithara: ... add these words: kizhakku nunigalaaga dharpangaLaip parappavum; piragu, 5 pullAl seitha bhugnam onrai eduththu kizhakkil vaikkavum, bhugnaththin nuni therku pakkam irukkaNum.
6. page 3 ,4 and 5: before the words: sakrudAchinnam....., add these words: ippOthu, moonru pullAl seitha bhugnaththai mErkil vaikkavum; itharkum nuni therkku paarthu irukkaNum.
7. instead of grutha: use the words grutham paya: [page 4 and 5];
8. in page 7, point 5, add maathu: before the words pitrubhya:, pitamahebya:, piturapitamahebya: [because we are referring to maathaa maha vargam here];
9. in page 8, before the words kaiyaikkooppikkondu, add the words ezhunthirukka vendiyathu; [this is because we do upasthaanam in standing position];
10. in page 9, delete the first word ezhunthirukka vendiyathu;

3. page 2: line 13: add sath after hari om thath; - Not done - which is not in practice among Vaishnavite Vadhyars.
4. page 3 : line 6, 7 instead of sradham thila tharpana roopena, say: sradhaprathinidhi thila tharpanam [this is because dharma sastras have laid down when we need to do anna sradham and when we are not able to do them, then in lieu of them, do tharpanam as the sradham's prathinidhi]; - Not done - This is also another version of Sankalpam which is in practice. "rupeNa means "prathinidhi"
5. very important: page 3 [pitru vargam], page 4 [maatru vargam] and page 5 [kaaruNya pitru vargam]: before the words: aayaatha pithara: ... add these words: kizhakku nunigalaaga dharpangaLaip parappavum; piragu, 5 pullAl seitha bhugnam onrai eduththu kizhakkil vaikkavum, bhugnaththin nuni therku pakkam irukkaNum. Done - A picture is added for placing the bhugnams, and it should be learned by the user practically from a vadhyar or a learned person at least once.
6. page 3 ,4 and 5: before the words: sakrudAchinnam....., add these words: ippOthu, moonru pullAl seitha bhugnaththai mErkil vaikkavum; itharkum nuni therkku paarthu irukkaNum.it should be learned by the user practically
